He made his debut with Red Star Belgrade's first team in the 1965/66 season, when he made 13 league appearances and scored a penalty against Olimpija Ljubljana (2:3). The following season, he established himself in the Red Star team after the generational change. He played in all 30 league games and scored four times. His goal decided the winner in the match against Olimpija (1:0) in Ljubljana, and together with Vojislav Melić, he was the only player to play in all league matches. He also played in all four Fair Cities Cup matches, including the 5:0 win against Athletic Bilbao.

At the start of the 1967/68 championship, Živan Rakić had the advantage in midfield, but Klenkovski soon displaced him from the team in the conquest of the double. He played 17 games in the championship and scored goals against Maribor (2:2) and Hajduk Split (1:1), while scoring four games in the conquest of the Cup. Later, he also won the Central European Cup, a competition in which Branko played six games. The title was defended in the 1968/69 season, and Klenkovski was one of the indispensable members of Miljanić's championship team with 32 games played and four goals, one against Olimpija (6:0), Bor (2:0), Proleter (2:0), and Zagreb (3:0). The following season, he was one of the top scorers in the European Cup against Linfield Belfast (8-0). He won his third consecutive championship title and scored two goals in 30 games, one from a penalty against Olimpija (2-1) and Vardar (3-0). Red Star also triumphed in the Cup, with Klenkovski playing all six games and scoring the winning goal in the quarter-finals against OFK Belgrade (1-0) from the penalty spot. The Yugoslav Super Cup trophy was also won with two victories against Dinamo Zagreb (4-1 and 2-1), in which Klenkovski played all 180 minutes.

He played four games in the European campaign up to the semifinals of the 1970/71 European Cup, but made a blunder in the second leg of the semifinal in Athens against Panathinaikos, when he failed to clear a ball that led to an early goal for the home team, which gave them the momentum to overcome the large deficit from the game in Belgrade and advance to the final. Klenkovski was completely ruled out of that game and had few opportunities. Coach Miljanić gave opportunities to younger players such as Bogićević, Kerry, Novković, Staja Nikolić, and Nikola Jovanović, even though Klenkovski was a young player at 25. That fateful match in Athens virtually ruined his career. He played only three matches and won his fourth title with Red Star in the 1972-73 season. He ended his career at Proleter Zrenjanin in the 1977-78 season, where he played alongside Ivan Jurišić, another defender who had the misfortune of making a mistake that cost Red Star Belgrade the trophy in the 1979 UEFA Cup final. Despite everything, Klenkovski left a deep mark on Red Star Belgrade and is one of the best defenders ever to play for Red Star Belgrade.

He played 400 games and scored 33 goals for the red-and-whites until 1974.
